Anywhere a server name is asked for instead of putting the short name input the entire path. Example - "Server.domain.com" instead of "server" or "\\server.domain.com\share" for a mapped drive. Make sure it is set in the agent configuration as well. In the 9.6 Agent settings the FQDN is placed by default but previous version use the short name.
